If you want a minimal, open source, cli solution, the ffmpeg library comes with an executable (also called ffmpeg) that allows you to transcode almost anything. You would have to write a script to do anything useful (say, transcode a directory of files), but it's a simple and elegant solution that follows the Unix philosophy - if you are the type of person to care about that kind of thing haha. Otherwise, all the other GUI programs suggested here almost certainly use this library so I would just go with the one with be nicest interface. XLD would be my pick.
